Organized Religion mixed with Theocracy (for war) about 40%.
Pacifism when running Specialists.
Free Religion in the end game.
 
I picked Pacifism just because it's the one I like the most, particularly if I draw a PHI leader. GPP on higher levels are key.

However, I usually find myself in a progression. I go OR when it becomes avail, and then change to Theo for military expansion once I've got the cities running and economy stable after the initial rex. If I have a PHI leader I'm more likely to go Pacifism, otherwise I stay in Theo. I really like FR, but I usually need to maintain a state religion for diplo (until I get big enough that I just don't care).

Like TMIT said it depends on sitch of whetever point of game I am in. I think for most of my games I spend biggest chunk of it in OR. Just cuz I like building bonus and getting out missionaries quicker either for culture or for happy boost or cuz I have shrine and want income boost, or cuz I want to get as many AP votes as I can. But sometimes FR can be nice for diplo purposes or science or culture or happy boost.

And I dont use it often but I will use pacifism at times in early or mid game if I am running tons of specialists. And ironically, I have found most times since if I do switch to Pacifism it is usually switching to it from OR and the drop in mainainance costs offset the unit costs to point where I can actually afford a BIGGER army than in OR hehe.

I guess about the ONLY one I pretty much never use is theo. If I feel I am that despserate for 2 xtra exp points per unit I will go vassalage otherwise I dont really find it worth the slowdown from anarchy to switch (and if I am spi or get a GA during war prep then I still prefer vassalage and dont really see need for BOTH when really one or other is all you need I think).

Organised Religion 75% of the time, Pacifism 20%, and I just use theocracy with vassalage 5% of the time when whipping longbowmen.

When I am playing a SPI leader of course.

Theocracy is very good for getting draft units their first promotion instantly, and that isn't possible with vassalage of course. Some of the game's most vicious zealots prefer it as a civic and will ADORE you for it, even if you are NSR!

Otherwise I find its utility limited to when I am spamming out a force of troops rapidly and can run a religion without getting my face kicked in diplomatically.

I know you play marathon, so the draft isn't quite as efficient due to the mass free military academies in all cities, but the food ----> hammer conversion of drafting for musket UUs and rifles is pretty stout even on marathon. Getting 30 rifles in 10 turns just reeks of potential fun ;).
