I am using Civ4 Complete for GoG and trying to modify flags. This used to be done with the help of a file \xml\Art\Civ4ArtDefines_Civilization.xml, but I no longer see that in my custom assets or mod files. Is it not in the same location as the original BTS?

That's because it's not in CustomAssets, but just Assets. When you add a vanilla file to your mod and use the very same path as is in vanilla, the game will load your file instead of the vanilla file. This means files from vanilla Assets should go in MODS\yourmod\Assets.

To be clear, Assets\xml\Art\Civ4ArtDefines_Civilization.xml should be copied into MODS\yourmod\Assets\xml\Art\Civ4ArtDefines_Civilization.xml and then edited.
