The Bonus for great engineer's is game changing, the admirals... if they give you free units is nice, but that bit is almost ignore-able until they boost great admirals.

Petra - 20-3=17: I figured this one was going to get voted up by some people, because it is exceptionally good, albeit in very specific circumstances, but I really don't like the concept of a wonder like this. Desert cities just rely on this wonder too much to become useful. If a city doesn't have Petra yet or if Petra is already taken, they're going to be quite a bit less well off compared to the same city in the same environment halfway across the map which was settled a few turns earlier so it was able to build Petra first. It's sort of the same deal with St. Basil's Cathedral, but at least tundra tiles actually have yields to begin with, so a city without Basil's in tundra isn't going to suffer as much as a city without Petra in desert. And Basil's doesn't give +2 Food to its tile type.

Petra - 17 - 3 = 14 (I'm going to pile onto Petra. It's incredibly overrated and hardly ever worth the investment in my games plus it takes an eternity to build in such useless cities. I rarely seem to find a good spot for it so I'm usually disappointed when I do go out of my way to get it)
Potala Palace - 20

Stonehenge - 18 (21-3) I can't build it on higher difficulties. I get nothing from taking the city that built it. Boo.

Colosseum - 25 = (24+1) The bonus from this is very strong, and it's surprisingly easy to get because AI's don't plan ahead for it. Wasting hammers on a failed wonder is terrible, never happens on the Colosseum.

Stonehenge - 15 = (18-3) I think this wonder is a trap. The bonus looks nice, but spending that many hammers early game when you should be expanding? I'd rather not, especially with how heavily the AI prioritizes it.
