Currently playing a game for the "Buying your deels..." achievement. At war with France and I took Paris and Marseille, later losing the latter to loyalty. After capturing Paris, France's capital shifts to Amboise.
If I capture Amboise, La Rochelle becomes France's new capital.

I've been experiencing the same bug. It appears to happen whenever a city is captured by a player. I've had games where the screen does become functional again but do not remember the conditions under which that occurred.

On quick the contact beacon is a 20 turn wait. Upon building the Mind Flower I had 19 turns to wait and had not built any mind stems/xenosanctuaries.
I would think Mind Flower would also be around a 90 turn wait on Marathon. Seems Purity/Supremacy victory conditions are much quicker than...
So I just tried this going for a contact victory and transcendence victory on the same turn.

You can only launch it on the tile the Rocktopus is currently on. so to launch it you first have to move the unit so that it's orbit effect area doesn't overlap with any currently existing satellites.
No. Once you have a dominant affinity (which iirc is the first affinity you get to 6) the other two level at a slower speed.
In a game where I researched the entire tech web I had dominant affinity at 18, another at 16, and the third at 14.
edit: I might have had both of the other two at 16...
Or do the tiles where resources are placed have to be empty?

Not necessarily. Finishing a game in general is definitely a satisfying feeling, but it is the in-between where all of the fun happens.

I'm assuming you have the non-domination victory conditions disabled?
In any case a few well placed nukes will wipe out those units. From there just swing in and grab his capital. Rinse and repeat for Deutschland.

I would really love to see an expansion which gave a second leader to every civ which would confer a different UA to that civ when playing that leader. Maybe some small gameplay changes/a new gameplay mechanic added in there as well.
In the meantime I also wouldn't mind a new DLC civ or two.
