    It seems that you had the same faction twice (you were Irulan => House Corinno), AND you had a corinno Ally. If I'm right, then that's the reason. Dune wars is NOT designed for having factioned twice.

    Maybe there should be a civic (like religious freedom) which decreases the penalty to -1 unhappy per non-state-religion. Or even to zero or to a flat rate, it depends on the cost of the civic and of the other (alternative) civics you can't pick then.

    1) Add Atreides Sonic Tank - Ahriman's suggestion: lower strength medium scorpion, but with collateral damage. The Atreides are already better than average in the bombers department, so they become really good at the collateral damage business, but then - why not? Its definitely flavorful...

    I agree with that. A penalty in exchange for the advantages of having multiple religions is surely welcome. I just fear that the AI will have its difficulties with it. I would never call it an 'exploit' against a human player.

    Ouch. That would allow for missionaries as weapons - have them join your beliefs and they will rebel as mad. If the AI is bad at using inquisitors, this could be heavily exploited. Will it be possible to turn the penalty off, at least for the AI?
