I had a very enjoyable game as Assyria on a very hilly map. Siege Towers seemed underwhelming until I started using them. I kept several around even after it was possible to upgrade them. I used my Royal Libraries instead of building Barracks.
I actually found two in my current game as France - 1st was for 50 (45 was the cost of the pantheon) and the next was for 150 - no idea what the pantheon cost was then since I already had mine.
I always play on Huge maps at Marathon speed; King difficulty. My style of play is to found as many cities as I can. I rely on religion and the Liberty tree to keep my people happy. I usually take the Great Prophet as my reward for finishing Liberty - to enhance my religion, if I haven't...
Railroads do NOT give any commerce boost. The only effects they have are: increased movement; production boost to cities that are completely connected by rail to the capital; and they establish trade routes (same as roads).
I, too, have noticed several bugs related to Conquered City States - I've seen them make peace with other civs/city states several turns after they've been conquered. I suspect that part of this is related to the fact that the game need to track influence in the event that the CS is liberated.
Spatzimaus makes some interesting points, especially the third - the one about the way the AI evaluates available choices.
The First point -
is a non-fix, IMO. In fact, I think it breaks the mechanic even further. If the player enjoys a tech lead, the change merely lengthens the game...
Try a different map, or a different speed, or a different map size. If you are playing primarily pangea or fractal, try continents or small continents or even an archipelago map. Playing on a larger map can also extend the game as there is more ground to conquer. . .
Add a few AI.

I would annex. The courthouse will give you another 3 happy, and having control of the 16 citizens will allow you to get the city off of gold focus and on to something more productive. a size 16 city will also add a lot of trade route income if you can connect it to your capitol.
