I tried this solution and it broke something badly. Civ IV wouldn't even open, just crash when it started loading.
I removed the mod and reinstalled it and everything was fine. Thats how computers are.

I am going to assume you mean the Assets folder in the install directory chosen by the installer.
C:\Users\Username\Documents\My Games\Beyond the Sword\Mods\Rise of Mankind - A New Dawn\Assets

I just reinstalled Civ IV (been uninstalled for a while), grabbed the and2_full_installer_2015-03_rev901, hit the update button and it updated to 904.
Launched the game and there are colourful boxes over all the text which makes things a bit tricky.

Is there some way to only access the latest BTS version through the svn? Last time I tried the svn it seemed that it downloaded old versions for warlords and vanilla and would take hours to copy the hundreds of thousands of files around.

Make sure that your mods folder is writable in windows. It probably won't be by default and thus any changes you make won't actually be saved. (At least that is how I solved the problem for myself in the past, worth a try.)

I think I found a solution.
I opened the game with Worldbuilder, and saved a copy. I then loaded went to the save file, added the GAMEOPTION for assimilation and then opened the save as a custom scenario.
Is this the best way to do it? Will it cause any problems?

After a few hours of playing I just took a different culture city and realized I forgot to turn on Assimilation in the game options. :-(

Is there any way to get warnings when your buildings are destroyed by enemy spies?
I seem to be building the same things over and over and the only thing I can think of is that they are being destroyed by spies or something but I am not getting any warnings that I see.

Seems like you have fixed your problem but just to add in case anyone else comes across it, I believe that it is related to permissions.
You have to make the mods folder so that it can be written to/changed for the BUG options to save properly.

Sorry, in the end it was my mistake. I thought that the bamboo and a few other features were resources but they were in fact terrain features.
