Well consider this hypothesis. Your empire happiness cannot support an annex. You do not have a good enough production, or gold to build a courthouse in the newly acquired city. So for the time being you puppet the city until further advances are made.
If you use a Great Prophet on the HC, it wont say it is a holy city anymore. But if they acquire enough faith they can purchase a great prophet again. However, by the time they can afford one you should be able to have enough pressure on the city so it will be easy to suppress.
Becoming friends with every civ on the mape can give you 100%-200%+ bonus to GP generation. Having that is just so amazing, especially if you use GE for the tile improvement. Same with the GS. Now that culture victories require great people, Sweden can get like 300% bonus in a city.

Melee being bad? I'm afraid to tell you that if you don't have melee yourself, then those siege units and ranged units are vulnerable to attacks by melee.
I agree! After playing a few Venice games myself I want to add that getting the Hanging Gardens wonder provides a huge boost for Venice. Since you get the extra food, you can focus on production.
I'm fairly certain you can prevent missionaries from converting by placing an inquisitor in your cities. When they are in your city they cancel out any effect from missionaries and prophets as a passive ability.
Usually what I do to attack a city is send in the melee units to surround the city. Fortify those while you bring in ranged/siege units behind the melee. Shoot the city with them, then use a melee to capture it. Remember to use those units as meat shields :)
Every so often it'll crash on me, like around turn 400ish (I play on epic speed.) What I find that helps is tabbing out of the program then go back to it. But then again it could be a bug on your end ;)
