The addition of middle/late game bonusses from a natural wonder is a good idea. But it is unrealistic to have these wonders be revealed on a trigger like a tech. They are to big to miss, so once you have explored the area the wonders should be revealed.

A few observations.
a) A war might be over in one normal turn.
b) sending in reinforcements is hardly possible during a battle. One can buy new military with gold or faith, but they cannot be produced. Can be annoying but also...

In CiV an overlapping tile can be switched from the Fat Hex of one city to the Fat Hex of the other city. I suspect that same mechanic will be used to solve this issue. Just switch a tile. IF the adjacency rules allow it... And if the district is as of yet empty.

I agree very much with your point 1. Now the geography of the map is more influential it is only a small step to go all the way and add volcanos, earthquakes and flooding and storms. And then not through a boring static dialog screen but as animated elements on the map. Think of mount Krakatou...
