Does capturing a city where Darwin's Voyage has been built trigger two civilization advances for the conqueror?

No. Unlike the Great Library, only the act of its construction will give the owner new tech.

I believe the same applies to the Apollo Program, if you conquer it, you won't get to see all rival cities, but I might be wrong about that one.

Ah, who cares about points? The real problem is that it gives me a nasty red entry on my F7 screen, ruining the aesthetic perfection of the glorious Egyptian wonder list.
