The mod is not designed to work with Advanced Start. Too many important things happen with religious foundings and scripted stuff in the early game for Advanced Start to be feasible.
Chris was looking at rewriting espionage AI code at some point, which is still weak. Diplomatic relations with the human player would be a part of that.
Sink/salt we forgot to add to terrains that are trade-enabled, it's a known issue.
Not sure about any patch prospects; I'm not technically capable of doing that fix, and others I think are very busy with RL.
