If you tell a unit to "go" a long distance the computer may work out a path for him that trespasses on city state's land.
In my case I had a warrior that was 22 tiles from my home city, so I instructed him to go back, and about 10 turns later I got angry warnings from a city state about sending my forces through their territory.
