I started creating an Earth 1000AD scenario with the Ethiopians, Zulu, and Native Americans, as well as few other minor changes. How should I finish going about this? Links to tutorials you think I would find helpful would be nice.

What I've done:
-Added Ethiopia
-Added a city and removed a settler from the Aztecs and Mayans
-Given the Khmer Empire a barbarian city to the north
-Removed a few units from Arabia
-Made other minor changes

What I have left to do:
-Add the Zulu Empire (with a more than 18 civs mod)
-Add the Native American Empire
-Make any other necessary minor changes

Estimated completion date: late August or early September 2012

Now available at epic speed!

I've never made a scenario myself (not really my bussiness), but the easiest way would to look for a suitable map, choose custom scenario, choose the civs you want, start it, and then open the world builder to place everything whereever you want.
Sure, that'll be some work.

I can't seem to add civs in the custom scenario menu. Plus, I want something that opens the same way every time.

The option to add new civs is only there if no civs are already set on the map.
Which again means you'd first have to clean the map up from preset civs.
Edit: Unless you're happy with most of the civs. If so, then exchanging a civ is maybe easier (and that's also described in the thread).

Because if you have set civs, the map will always come up the same (sure, that's what you want).

I might also like to add a 19th civilization, the Sioux (a.k.a. Native Americans).

Unmodded BtS does only support 18 civs, for more than 18 you'll need a mod.

Are there cities or units on the map you want to edit?

In general, adding another civ to the map should not be a problem.
If you've taken a look at the linked tutorial, you saw how to edit and remove civs.
To add one, just copy an existing entry, replace an empty entry with it, change the ID, and whatever else you want to change.
In case there are cities/units, you'll also have to place them there. Again the same procedure, search a unit/city, copy it to the appropriate section, change the ower ID, and edit everything else you want.

Oops, sorry, was not precise enough.

No, I also mean via copy & paste in the text file.
You can't change the ownership of a city in the worldbuilder (unless I'm missing something), and you can't start the game with a new civ if all others have cities and the new one doesn't (it would be dead), so the only option is via the text file.

Here are some screenshots of stuff I did in worldbuilder. I have made a few more changes since then.
