Do I have to play without mods to unlock Starships features?

Seems like I might but I don't want to play through a game to find out.

Not really, I play with mods and still unlock features as long as I remain conected to my 2k account. It may affect some calculations, since the dual affinity unlocks for starships were unlocked for me at 3H/10P/2S affinity levels. (Harmony/Purity/Supremacy).
