You use the GOTM 128 save and then submit your save from the end of your 1000 BC turn. The QSC just compares everyone's stats (of those who submit their saves) at that point in the game. You shouldn't start a new or seperate game. Use the 1000 BC save from the game you'll be submitting for...
^ If you're still having trouble locating the save files, try looking here:

I'm not sure but the system requirements on the box and on Steam's website are the same (1.7 GB). Though, if you haven't already downloaded Steam's software you'd be saving the space that would take up (about 1 GB I believe).
I still like to have actual disks of my games but having the game through Steam probably would have saved my eject button from hundreds of presses over the years. :)
I think it just boils down to personal preference.
Yes, I suppose it could. Though, I don't think many new players would be discouraged from taking part if Open Class and Predator Class were the only two options. I think the difficulty level of the current game is a more important consideration than the presence of bonuses. Even with bonuses...
I'd say lose the Conquest Class games since you can't win any awards or medals if you play that version and it is the least played version by far. Open Class is the most commonly played so I don't think that version should be removed.
