I deal with this by editing the TechCosts file to make the renaissance era techs cost more. Since they research slower you are more able to keep up on the buildings needed to keep unhappiness in check.
If it only happened twice I'd say it's probably just bad luck. There is deffinitely some portion of games where establishing a religion is impossible due to a combination of AIs that get early faith bonuses or find faith goody huts. This is more true on higher difficulty and slower speeds...

If this was allowed you'd have to nerf all the yields unimproved jungles provide. Forcing the jungle to be cleared is necessary to maintain balance or else every banana plot would have higher yields than a natural wonder.
Not a technical limitation, just a design choice. Communitas at various times allowed unique improvements and GP improvements to be built on and connect strategic and/or luxury resources.
