I'm not sure of the extent of your program, but here are things I feel Civ3 should of had. I'm not sure if you could/would implement these features with your program.
Auto recon, like auto bombard except recon missions, or be able to adjust a unit's visibility/radar range.
Naval radar, have it adjustable. It wouldn't reveal the shroud/fog of war, but the naval units would see a generic sillouhette of another naval vessel past it's viewing range but within the set radar range.
Make precision bombing truly precision. Right now it's a toss of the dice what city improvement gets hit. Truly precision bombing would allow the player to pick and hit the selected target.
Now like I said, I don't know the depth of this program you're working on, but these are combat features to give consideration too, if possible.
