These are things that aren't really spelled out or easy to get to, but can drive you crazy until you figure them out. Two occur to me offhand:

Bombardment

You don't just click on the city you want to bombard, you have to click a button first. It's at the bottom with the other buttons. When you hover over it, a tool-tip will identify it as the bombard button. Click the button, and then click the city.

Selecting Advancements

In the Science Advisor's screen, click the titlebar of the Advance you want to pursue. Blue = already discovered. Green = currently researching. Beige = Not yet accessible.

Sure! How about these two:

Embassies:
To create embassies with other players, you have to first click on the star next to your capital's name on the map. Only after creating embassies can you click on the stars beside the names of other countries capitals.

Spies:
After building the intelligence agency, you must click on the pentagon-shape next to the city you built it in before you can send spies to other countries.

Color Codes

The population number beside your city is white, yellow, or red.
If it's white there is food surplus.
If it's yellow the food is breaking even.
If it's red there is a deficit.
 
Looking for the scroll bars on the choice boxes in the diplomacy screen? No scroll bars. But there's a small white triangle near the bottom of the box off to the side. You scroll with that.
