Does anyone know what the music used for each leader in this scenario is?

I believe the scenario just uses some of the existing leader music of the vanilla game. You can find the OST files in the Assets/Sounds/Diplomacy folder, which you can listen to with most media players.
This wikipedia link contains soundtrack info of all the civ games, and does a good job of listing all the music for Civ IV ...not sure if it includes BTS since it does not mention it, but it does include Warlords stuff.

Civ IV includes original, traditional, and classical music.
Some code diving might help to cross-reference tracks to leaders, but you can try quickly listening to each file. Note that some leader music might be from warlords or vanilla.

I don't recall any of the leaders in the vanilla game having His Holiness theme though

Yeah, I've heard that one before. Had to dig around and found it in the Warlords soundtrack (Assets/Sounds/Soundtrack). So, yeah, not any leader's track.. The piece is called "CivIIIMidRome" and is about 6 minutes long.
I suspect it is probably an original piece.
