Yes, I think you are right about the random civ option being the real culprit. I usually select the opponents I want to play against.
And you are correct about the old and new terrain. When I looked over the marsh terrain, for example, it was the orginal and not the new Snoopy version...
The Snoopy Terrain I chose in Civ-Content was labelled 4.1x. There were volcanoes, fruit and marsh visible in the game I played. I've attached a couple of screenshots showing what they looked like

What I did was go into Civ-Content and select the Snoopy Terrain. Once I did that the same screens pop up as when starting a new game. I had to select size of world, age of world, what civ I was playing, etc.
Maybe it was just a mere coincidence...
Well the Snoopy terran folder is found in the Scenarios folder of PTW. Not in the Scenarios folder of Conquests. Yet you can selct it in the Civ Contents listed in Conquests. So as you suggest, that must be what is causing the problems with missing civs.
Am playing CivIII Complete, Conquests. This is the first time I tried using Snoopy's terrain mod that is in the Civ Content
Also, just noticed that when I set up a game using that option that only some of the Civ's are displayed in the setup screen, not all of them. Wonder if that has...
Is this a known bug? I somehow ended up with two civs called Maya.
In setting up the game had all civs on Random.
CivAssit doesn't like it - that program keeps bombing when I try to load it for that saved game.
