I think the best solution is to mod out this mechanic entirely. This can be done by setting CostProgressionModel="NO_COST_PROGRESSION" in Base\Assets\Gameplay\Data\Districts.xml. Making districts scale in cost is overkill and just unfun....
I would hope that expansion is controlled in the following manner:
1. Unprotected settler spam is contained by barb invasions early. (You will have to protect your new cities with a decent military)
2. Expansion should only end when you hit another empire's borders. At that point the wars...

This isn't really a major detriment to expansion. Your capital would have to produce 100 times the average city science in order for fewer cities to improve the science progress.

This gives you +4 global happiness with Cerimonal burial and one wall. Add a castle and your per city penalty is evened out.... after that its gravy...
Losing Collective rule does hurt, but you have already hard built 3 settlers. Have the new cities pump out some more settlers and have your capital grow a little more for trade route gold and perhaps build the oracle. Representation would be next in the SP list... at 7 SP the penalty shouldn't...
I like this strategy but it might work better with honor.

With this start you will have 5 cpt on a new city with a garrison. Also Professional army should help you upgrade all the archers...
