I've noticed both of these as well, except the animal grouping one seems to only sometimes be a problem, and other times actually works fine.

It does not mention orchards, though. Lemons and apples do, but figs do not. I think they may do so after you research sedentary lifestyle, but not when you only have gathering.

The mouseover for for Figs implies you get it with a gathering camp, it shows +1 health and happiness for gathering camp improvement and doesn't mention needing any other techs, but I don't get the bonuses with a gathering camp.

It's every food building in every city that no longer gives food after recalculating. It's obvious because my capital goes from growing in 5 turns to shrinking in 40+. The mouseover for food calcs is still correct, it shows +23 food per turn when you mouseover it, but the actual amount I get...

After recalculating modifiers in SVN 2134 I don't get any food from buildings. Newly built buildings work fine.

Running SVN version 2134. After doing recalcs on my save game I am not getting any food from buildlings. If I destroy the building and rebuild it or add it in world builder it works correctly. Saves before and after recalcs attached.
