Twice now I've declared war on a city state and started attacking. Then for unknown reasons my units get thrown out of the city state and I can't declare war again for 10 turns. I know I saw some folks talking about this for multiplayer but this was single player.

The problem isn't the mechanic of embarked units being defenseless its a problem of the AI being idiotic when choosing how/when and with what protection to use with embarked units. I would guess that even a really poor CiV 5 player could win pretty easily on an archipelago map on any...
I agree modern warfare and combined arms are much more fun/less tedious to use. However I also agree with Superjay. In fact the AI is so horrible in the water that I wouldn't recommend playing on an archipelago map at all.
I have't lost but I haven't played higher than King yet, I am playing on some different map sizes/speeds to see what I like. Then I will keep cranking up the difficulty till I start losing. At which point I will probably turn it down one notch. I like to play random leaders/random maps. So...
Is there a tool to create the actual models to go in game included in the downloadable tools or just a program to import them.
If only an import is included what programs are capable of creating the models?
