You really have to disable all mods you may have installed. The City Panel mod was the one that was messing with my game quite a bit.
I was having enough issues I reinstalled the game and completely deleted the install folder, after that the update works fine. I just messed with my game too much.
Most of the issues with the simple problems that they didn't fix come down to Firaxis being a top-heavy organization.
When developer time is closely managed by suits at the top, simple things aren't given the short amount of time that is needed to fix them.

The district production scaling is one issue, I suppose the real mechanic is that one well-placed city is going to out-perform the cities that are placed badly. (Growth wise).
I've noticed the AI will aggressively settle closer to you, so it sort of prompts you to do the same.
There is a pretty popular mod on the workshop that extends trade routes from 25 turns to 80, it alleviates part of the issue with trade routes not being able to auto repeat.
