Is this intended?
 
I don't know whether it's intended or not (I believe it is), but I have never been kill (empty) barb encampments or use villages with religious units.

I mistook this for invincibility from the religious units, but no, they can however die at the hands of the barbarians!

Yes, that happens - barbarians are technically at war with you and can make use of the "condemn heathens" function when entering the tile with the religious unit.

The inability to pop ancient ruins is probably related to the separate unit layer religious units operate on.
 
I believe it is intended. Religious units travel in a different "plane" than military & civilian units, which is why they can occupy the same tile as such, including such enemy units. So I'm not surprised that a tribal village occupies the same "plane" as military & civilian units, and religious units just pass through them.

While religious units can occupy the same tile as an enemy unit, e.g. a barbarian, even barbarians can still condemn them as heretics.

Monks are the exception, as they behave as military units, although they count as religious units for the World Congress Resolution on World Religion.
