One interesting mechanic I really miss was how Civ4's food resources would give civilization-wide benefits in terms of housing (called "health" at the time). This really made bonus resources more interesting, because getting wheat or rice suddenly became a lot more important in getting bigger cities. It also somewhat modeled the population growth that followed when food crops spread around the world, allowing higher yields and higher populations. Honestly, I'm not sure why the concept of "bonus resources" returned, when it was so much more interesting when all map resources were useful to you at the civilization level as strategic/luxury/food resources.
