I'll have to check with an autosave, but I'm not at home right now. You'll have to wait a few hours...

Yes, there was a ship present, see the screenshot of the start of the turn before I conquered the city. (it takes two turns to conquer, didn't have enough units to do it in one turn)

The save of the turn before is also attached, as it happened again when I conquered the city for a second time.
