First off, I want to thank both Bhuric and Solver for their work on unoffical patches. They've both kept Civ IV playable and enjoyable for me.

I'm using the 3.17 unofficial patch, downloaded as of June 27, 2008.

The 1928 save shows the state of my game. I'm playing as Boudica, and I've been beating the hell out of Joao for about three or four turns now. He's got nothing but Frigates in the water, hundreds and hundreds (no kidding) of Frigates. And he won't move them out of his cultural borders! He could have easily wiped out my naval stack just by suiciding against it. But no, he stays in his borders, and it seems that is all he will ever do.

(There's a side issue of a Destroyer that I can't promote to Combat VI, but I'm going to post that separately in the BTS bug forum. And, of course, I discovered that Combat VI is only available when a Great General is attached to the unit.)

I'm also attaching saves from 1800 (before Joao has Chemistry), 1400 (before he has Optics) and the starting save. As you can see, he started with building dozens of Triremes and just didn't stop after that. I don't know what weird loop he got into, but it's sent him spiraling downhill.

I don't know if anyone else has encountered this. If it's not an unofficial patch bug, let me know, and I'll repost to the BTS bug forum.

FWIW, I'm using BUG as well, but I wouldn't think this would affect gameplay in this manner.
