If we just ignore the thelogical combat, and just want to spread my religion to my own cities or CS, as a Missionary are much cheaper than a Apostle, which is better?
It depends on the Apostle upgrades. If you get triple strength, elimination, extra spreads, or 100 gold upgrades, apostles all the way. Barring those upgrades, you're better off with missionaries.
I prefer missionary to my own cities and apostles to city states or opposing civs. But that's just my preference, I have no hard numbers to back it up.
If you only want to convert your own cities, depend if it already have other religions spread to it. If it does, I would go with an Inquisition. Inquisitors are cheap, usually convert the city by themselves, then you can use a missionary to finish cities that doesn't convert right away, usually it doesn't take a lot to finish the job so apostles aren't needed. The Inquisitor will also be useful for defense if you don't use the last charge. If your cities still don't have a religion, passive spread might be enough. Moksha first ability (Religious pressure to adjacent cities is 100% stronger from this city) and the domestic trade routes you are likely running in early game will do the trick without spending faith. The Itinerant Preachers (Religion spreads to cities 30% further away) or Scripture (Religious spread from adjacent city pressure is 25% stronger. Boosted to 50% once Printing Press is researched) beliefs will also help with that. Either way, if all you want is to spread religion in your own territory and keep it, inquisition is the way to go and apostles aren't needed unless you're going for a Debater (+20 Religious Strength in Theological Combat) for defense.
If you want to convert CSs for quest, I would go with a Proselytizer (Religious spread eliminates 75% of existing pressure from other Religions in the target city), since they usually convert the city with one charge. You can send a missionary with the Proselytizer to finish the job if the city don't convert in one charge, so you don't waste the Proselytizer doing a second spread in the same city. It's worth going for at least one Apostle just for the chance to get a Proselytizer. If you're not luck to get one, it's likely you will get an useful ability anyway that will be better or at least as good as the missionaries you would buy with the same faith.
