A couple of city-state ideas I had. I would love to hear any of yours

TRADE
Timbuktu - Rivers act as trading posts and refresh trade routes.
Mogadishu - Trade Routes provide +2 food

MILITARISTIC
Guantanamo - Enemy Cities within 6 tiles of Guantanamo lose amenities
Hanoi - Recon units gain +10 strength in all situations
Budapest - Units can cross rivers with no movement penalty

INDUSTRIAL
Johannesburg - Each full luxury you have provides +2% production
Danzig - Harbors gain production
Panama City - Trading posts provide +1 production in the cities they are in

CULTURAL
Havana - Your Regional buildings provide +2 culture in their AoE
Derinkuyu - Mines provide +1 housing each

RELIGIOUS
Vatican City - Every city-state you are suzerain of provides +5% faith
Skara Brae - Mines and Quarries provide +2 faith
Rapa Nui - Gain the Moai unique improvement
Lhasa - Holy Sites gain a bonus +1 faith adjacency for mountains

SCIENTIFIC
Amundsen Scott - Districts on Tundra and Snow provide +2 science
Catalhoyuk - Defensive Buildings provide housing
Alexandria - Great Works of Writing provide +1 science each

While I like most of your suggestions (especially the Timbuktu idea), some seem OP (Johannesburg, Hanoi) and some UP (Guantanamo, Budapest). Alexandria won't happen since it is already the Capital of Egypt.

Why not a militaristic city state that is similar to civ V?
Amman - creates a light cavalry unit for every 30 (?) turns you are suzerain. If you lose and regain suzerainty, counting starts where it left off.

The same would work with a industrial city state:
Samosata - creates a builder unit for every 30 (?) turns you are suzerain. If you lose and regain suzerainty, counting starts where it left off.

and why not with commercial as well?
Byblos - creates a trader unit for every 30 (?) turns you are suzerain. If you lose and regain suzerainty, counting starts where it left off. Increases trade route limit by 1. Alternatively it could, for example, increase the trade route limit by 2 and immediately give you two traders, that instantly vanish when you lose suzerainty.

and since I like to repeat myself, here's religion.
Kathmandu - creates a missionary unit for every 30 (?) turns you are suzerain. If you lose and regain suzerainty, counting starts where it left off. Automatically converts to your religion.
