Open the city screen. Unload the guns manually via drag and drop ( use shift+ left mouse to take less than 100 guns of the caravel )

Kark, I'm guessing you're playing Epic mode if you can fit 300 guns in your Caravel.
From the world screen, you can click on one of the loads of 150 guns directly to the right of the caravel, and then you can click the unload button. This unloads that single cargo slot of the caravel.
To unload different amounts, r_rolo1's tip works.
