I try to get one big city with IZ + Commerce + Harbor + encampment for the +5 production from internal trade routes. But yeah, commerce and harbors #1 prio.
In case the micromanagement of this seems too much, you can also use the Horse Economy to do this, though you miss out on the 30% production bonus. But it's much easier to build/sell Horsemen everywhere and stockpile enough gold to buy a worker in every city the turn you get Feudalism locked in.

I've not at all noticed that I fall behind in science.. in fact, I am routinely ahead of all immortal AI's in science without a single campus.
Campus simply aren't very strong early.. getting all that extra food + housing + amenities + production -> more cities -> more pop -> more science, gold...
Ignore campus until factories are in place, you don't really want any tech until your infrastructure is up and running. Maybe add a campus if there is an insane adjacency bonus if you want to tech industrialization faster.

Just wanted to add since no one else has mentioned it that the techs for industrial zone AND factories both give +1 hammers to mines... that's also a huge passive benefit...
The only time I would ever consider using a GE on a manufactory is if I am playing deity and I have no chance of catching up in tech enough to get a decent wonder in the next hundred turns... it happens occasionally, but I can count on one hand how many I have made in the past hundred or so games :P

You need to open up one of the four lower (commerce, freedom, rationalism, order) social policy trees.. then they will appear in the "purchase" menu for cities.
I did a mass faith Byzantium game and went Order.. I ended up with so many Great Engineers, I could Rush every single wonder from industrial until the end of the game..
