Yeah, it's pretty much dead, sorry.
I already wasn't really playing Civ 5 anymore when writing the launcher.
And there's too little interest to warrant spending 1-2 hours updating every patch.

My launcher should fix said problem by updating the game's viewport after removing the window borders.
But it apparently doesn't work for everyone.

The launcher should now be working for the latest version of Civ 5.

If there is demand I could make the resolution configurable in the config.txt and maybe add a DX11 version.

For me Civ is never scrolling in windowed mode.
I even disabled my side monitors and tested different resolutions / game options.

In my experience the AI isn't doing anything differently after the Player has won.
Doesn't really seem like they put that into the game.
I never played past 2050 though.
Window and title screen are two different things :D
Anyway you could download "Civ5 Offset Check + Borderless Window Test.zip" to see what's wrong exactly.

I'm only scanning for the title "Sid Meier's Civilization V (DX9)" with class "WinClass_FXS".
Maybe you had the DX11 version running while setting up your resolution?
The launcher currently only works with the DX9 version and will launch it...
You may know the game StarCraft II (real-time strategy).
In SC II there are bots capable of controlling huge amounts of units individually.
Single units are constantly being pulled forth and back, the chunk of units even forming an opening for them to pass unobstructed.
And its all done in...
Well, no reason why it wouldn't be possible.
The only things in Civ 5 that are more CPU intensive than in Civ 4 are Hexagons (which barely make a difference) and One-Unit-Per-Tile.
So it can potentially run as-fast or faster than Civ 4.
Its not a matter of cpu power or technology really.
