Gypsum and Stone are improved by Quarry, not Mine. Make sure you actually improved both Silvers and Diamond with a Mine improvement. Edit: too late. :(

Builders can repair any pillaged improvement without using a build charge, while pillaged districts and buildings must be repaired through city construction window. You can mouse over techs and civics to see bonuses they unlock.

What's exactly the point of this thread? You can do all the changes you listed yourself in Advanced start options. If you like it, go play simplified version of the game that way. Or stand up to the challenge and learn to play properly.

Without any mod, you can simply check your Notification Log to see if a Wonder has been built.

On related note, what happens if you run out of city names for your civ?

Make sure you have "Disable start bias" turned off. ;) Otherwise, even if you don't spawn in the middle of the jungle, it's gonna be near you. And that's even better for you in the long run, cause dense jungle on start of the game will give you a lot of trouble.

Doesn't matter. It's King difficulty. :D But seriously now, Spain is probably best if you get good start. Almost any Natural Wonder you can get your hands on will help: if it's food, that's great for science, if it's production then you can focus more food tiles or build science buildings...

Camel Archer 4 - Worse then Keshik, doesn't have cool promos, only higher strength Keshik 7 Longbowman 8 - Extra range is sick, and it carries through promotions! Also, doesn't require strategic resource like the other two.
