I've aborted at least 7 or 8 missions so you're going to have to be more specific.

I had a similar issue. It wasn't that I couldn't abort a mission but that when a spy is travelling to a city there is no way of cancelling it and abort doesn't do anything for that spy

Ya this was my case too. I can abort missions, but not the actual travel to city progress.
