I was playing as spain in the AoD conquests and the invaded portugaul at the start, I was able to take one city no problem, but the capital would not fall, for peace all they would take was me paying them gold, so that was unacceptiable. So my cities went crazy after awhile, is catholic monarhy not good for war? whats the diffence between prostiante monarchy

Go to the civiliopedia under governments to find out the monarchies' differences; I don't know them offhand.

You need more units, not a different government. Try doubling the size of your army and trying again.

Protestant monarchy give you 150% worker efficientcy, less unit support, less military unit, less draft, and a big war warriness. Catholic monarchy is all about smashing its neightbour, MP unit, draft, bigger support but 100% worker eff. I don't know about corruption right now, but i thing the catholic one is awfull.
Then each one of them can build a wonder, Jesuit thing for catholic ...don't remember the prot one sorry.

Play as Portugal and invade spain, that worked for me
I invaded Spain with about 10 Medieval Infantary and a dozen canons... Turn by Turn I sent some reinforcements from Lisbon, Oporto and Ceuta.

The problem (for Spain obviously) is that Portugal starts the scenario with a golden age...

Colonized Africa and Carabean!
Make alliances to keep Opponents occupied with something (1570nly one English colony in Americas )!
Take treasures avoiding French and English Dogs!
Kill Dutch with French help!
Win with 47650 point (due to some stockade of Carracks next to Lisbon )!
