I've played through this three times now, and the bug always occurs. An independent "distant lands" village, Nansarunai, that I am recruiting is attacked by an AI civ (Xerxes) and vanishes a few turns later, leaving behind ownership rights on three tiles that were part of the village before it vanished. I initially built a settlement two tiles east of the original village, only to discover that I couldn't build anything on the tiles Nansarunai had previously owned, nor would my town even claim them. I replayed the game and tried defending the village with an army commander and troops. Even though Xerxes departed with the village intact, it still disappeared a few turns later (turn 53) despite not being attacked or occupied. I have notified Firaxis of this, and sent along a few screenshots, a four-second video clip, and three save files. Hopefully this can be fixed, because it impacts gameplay.
Here are two screenshots I took (before and after) during my replay. I also attached the save file from Turn 52 of my replay sequence, which is one turn before the village disappears. It happens on its own, so you can just stand there. (Note: all units in the photos are mine except for the settler and a cavalry unit in the lower left. Both the AI and my civs are yellow, unfortunately.)
