I've got the flags how I want them, but how do I change the colors of the names of the cities? ie, I have Japan, whose unit shield is white, and the city size is white, but the name is green. How do I fix this?

I think its the color bar above the flags.

it's different from Civ2-MGE and ToT

MGE
1-Color Bar = Color of Cities Names
2-Flag Pixel (4,5) = Color of the Civ, the units and cities units shield
3-Flag pixel (7,5) = Color of background flag unit if there more than 1 unit in the city/square

Color 1-2 should be the same
color 3 should be a dark version of color 1-2

ToT
1-2nd pixel on the upper civ color bar = color of cities names
2-2nd pixel on the lower civ color bar = color of civ & units's flags

Color 1-2 should be the same. Color of "background unit" (3rd color MGE) is automatically a dark version of one of these pixel (probably the 2nd color)
