Do it through your operating system. The game doesn't have any support for it.

from the DOS prompt type "format c:" and choose YES to any questions it may ask you

The saved games are stored in the "Saves" folder inside the Civilization III install folder.
The default path is C:\Program Files\Infogrames Interactive\Civilization III\Saves
... if you installed Civ3 on C drive.
Just go in there and delete any saved games you want.
