How come I can't get extra happiness from luxuries?

I have several sources of cotton and pearls and I don't get extra happiness from them. Kind of sucks because I need the extra happiness. Is there a mod that changes this?

No idea, but it's a design that's intended to promote diplomacy - try trading your spare resources with a civ that has excess resources you don't have (say, gold, silver, whales or whatever). In particular, if you're at the game stage where your cities have started 'demanding' particular luxuries, try and trade for these if at all possible.
 
I haven't got the game installed, but I think there's a setting in GlobalDefines you can change.
The way dagriggstar puts it, with <update></update> and <where></where> is how you would do it in a proper mod, to make clear to the game what needs to be changed, but for a proper mod you'd need ModBuddy as well, it's bit more work.

It's easier to go directly into your game files and change that value. Normally that's not recommended, changing the original files of the game, but if it's just one number, that's not too bad.

But Civilization never gave extra happiness from more instances of the same luxury type, there are good game reasons for that. I wouldn't easily change that.
As others have said, try to trade, ally City States that have a luxury resource, build circuses & colosseums, that kind of thing.

I don't think previous versions did, but I'm fairly sure Civ IV did.
 
Do you have CS's alliances with the same resources?

You can only get one happy per one.

And when you mentioned mods, you might have a conclicting mod in there.
