The Stradgy guide says you can but I can figure out how to set rally points for my units. If any one knows how or if you can at all please let me know.
One flaw with this is you cannot set separate rally points for land and sea units. If your rally point is on land, then your sea units won't go anywhere and vice versa. Not the end of the world, but a little disappointing to realise.
