Question: Does the amount of money you have in your coffers affect your civ score at the end of the game? I usually end with 20000+ in gold, but if it has no effect on the score, I'll gladly spend it...

AFAIK, it doesn't.

No Effect on game score, but having a big bank account (dont go over 32,000 - the game engine seems to freak out and reset your account to negative) gives you extra flexibility to RushBuy things like spaceship parts, military units, even cities, as well as upping the price to bribe your units and cities away (unless you are in Democracy).

Don't hoard your money: keep a small reserve, but spend the rest in RushBuying things you need, bribing away enemy units and cities, etc.

Stuff like the size of tribute demanded by agressive civs, bribes demanded by barbarians outside undefended cities and money plundered when you lose a city is driven by the amount of money you have hoarded up. So hanging onto thousands of gold is usually a bad idea. On the other hand, if you have thousands of gold but are in danger from barbs or another civ, well something is wrong...

A Treasury greater than 10,000 means the game is really over, you are just coasting, or you could have done better by spending that money on improvements to your civ.

Sometimes it's hard to spend all the money ...I've got games (in deity) where I made more than 40.000 gold a turn (I send my freights via "airmail" to other island and continents where I founded cities early in the game).
