Is there any way to control the number of natural wonders that appear in any game?

nope. you can't choose how many there are or which they will be. although you could do that in a custom map.

I tend to find that if Spain are involved then some of the major bonus giving wonders are also there, but this is just my experience! If I am right then a way around the problem would be to choose your opponents!
