Sorry Cookie Crumbs - just tested this and it definitely is working normally.
I put 2 cities on 1 river, one had corn, the other wheat.
Teched agriculture, built roads and farms on them - each had its own resource and no more.
Researched Sailing, they both had corn and wheat.
I can only guess without seeing the save game that you had a road connecting them.
The first question I would have is your culture from one city touching the other? I believe if your culture "owns" the river tiles it acts as a road... seemed to at least... (will have to check that part)

As I understand it (I believe Ainwood was the one who explained this in a thread just like this one), if the two cities are connected by culture (the borders touch), then the resources don't need sailing in order to be connected.
Nevertheless, then the description is absolutely misleading.
You would expect from the description that you have to have sailing for any ressource/cities/forts/what ever not connected by roads to be able to trade via rivers.
A more detailed and more accurate description would be necessary, as I see it.
