From my experience the best way to use a puppet city is to spamming all around trade postes. I destroy every mine for preventing the city to build military building, and i destroy every farm because i want to decide what city has to increase population when i have happyness
Is there a way to see what exagon the city is using? In civ4 there was an animation on the square that is used, but in ciV i don't see any difference
