As far as we know religion will not be changed much from civ5. One thing that annoys me with the current system is how it spreads. The X spread in a distance of Y if a city is religious is way to simple imo.
I suggest religion should spread like this:
Base value depending on number of followers in city:
+ Bonus from trade route
+ Bonus from buildings
+ Bonus from enhanced religion
- Penalty from closed borders (adds flavour to open border agreements)
- Penalty from distance meassured in turn to travel to nearest city (makes road between building increase spread)
+/- Various modifiers based on civ/social policy etc.
