1: My workers can't replace previous improvements, this gets very annoying when I discover oil and there's already a farm where the oil is, etc.
2: I cannot delete units, the option is there, and I can click on it, but it doesn't do anything.
3: Similar to #2, I cannot gift units unless they are in the other Civ's or city-state's cultural borders.
And that's it for now, these are the only major issues I'm having. Also, this is with no mods, only BNW and GNK.

EDIT: Also, whenever I conquer a new city, the next time I have to pick a production, the list doesn't appear; however, this gets fixed when I save, quit, and reload the game, but I'd like to know how I could fix that so that I can conquer more than one city at a time. And I can't raze cities.

Loaded your save and here is my experience:

1. I wasn't able to find any oil tiles with farms (or any other strategic resource tiles with alternative improvements), but if you send a worker to any tile with a trade post improvement you can build the replacement improvement (farm, mine, etc.), so I don't know what you think the problem is.

2. I was able to delete many units, including two infantry units deployed next to Moson Kahni when the game loads.

3. I was able to gift multiple units to Sidon. If the unit is not in the CS's culture borders, you have to do the gift from the CS's diplomacy menu (Give a Gift, and then Gift a Unit). There is no comparable mechanic for gifts to other civs -- for those, you need to maneuver the unit inside their borders and do the gift from there (which means you need open borders, as you do with Morocco). Of course, you cannot gift a unit to someone you are at war with, even if you have a unit inside their borders (due to the war).

On razing cities, you should be able to raze any city except a CS or an original capital. I was able to raze Jeonju and Daegu, but not Seoul.

Perhaps you should validate your game files through Steam. Alternatively, I note that you are playing marathon and it is very late in the game. Civ V supposedly has a memory leak that grows over time -- frequent saving and reloading later in the game is (unofficially) recommended.

Alright, I had no idea what "verifying" through steam was, so I googled it. Found out how, did it, and it turned out I had 71 files missing. I downloaded them and am now verifying the game again, just to be safe. Thank you.

EDIT/UPDATE: Alright, now my game allows me to do everything I couldn't before. Thank you so much, this stuff was getting on my nerves. I KNEW how to do everything, the buttons just pretty much did nothing.
