I've only played ToT once, since I just got Chronicles myself, so I can't tell you much about it, but I can say that it has horrible graphics and a major pain in the backside interface. Also, none of the scenarios work on it.
As far as I know, Chronicles only includes MGE and ToT.
The difference between classic Civ2 and MGE is that MGE has multiplayer, comes with a bunch of scenarios, supports events and other stuff good for making scenarios, and has a rabid AI that will always hate you. Lots of scenarios were made for MGE and earlier versions. MGE can play all of them.
As Sharwood notes, the graphics are indeed horrible, but they can be fixed if you wish (see the graphics section on Catfish's site), and scenarios can be converted too (see the links section on Catfish's site). And on top of that, ToT has much more advanced scenario support.
If you're not interested in scenarios or multiplayer, though, none of the differences really matter. But you might want to try some of the different games in ToT (fantasy, sci-fi, extended original).
From my perspective (which has more to do with scenario design), FW + ToT is the best combo. ToT does everything that MGE does and more, the only drawback being that you'd need to convert MGE scenarios to the ToT format to play them. With FW, you can play a bunch of old FW scenarios and you'd have the more benign AI diplomacy model (preferred by many) for the standard game - in MGE and ToT it's very difficult make alliances and keep them.
The out-of-the-box graphics for ToT look like shite, no question, but the game has a higher colour depth than earlier versions and the graphics can be changed to something that can't be matched by those versions. I've modified the graphics in my ToT installation (before and after shots attached).
It's virtually the same as earlier versions. You know you can switch to the old city screen, as well as change the position of the mini-map and status bar, via simple toggles in the View menu?
I'm gonna have to start paying Mercator if he keeps pimping my site like this... in Civ2 gold, of course.
Actually, I wasn't aware you could change the positioning of the map, city screen, etc.. As i said, I've only played ToT once, and it was more a case of being annoyed with the changes than trying to do anything about them. I just wanted to see what the game was like.
