Does taking an AI's capital increase your score more so than an equivalent city that is not the technical capital? I noticed in a game when I had an MPP with the Inca & Maya. The directly went for Washington the turn after America decided that they wanted a piece of me.

Is there something special about the capital other than the fact that it probably is the city with the most wonders?

About the score the answer is no.
As for the something special about a capital, the answer is yes. But there are too many special things: palace, lowest corruption, distribution of all resources throught the capital, effect on cultural flips and so on. Capital affects almost all aspects of the game mechanics, so it is not possible to describe it in a few words.

The Capital is the hub of the trade network. When you take it the Capital may jump to a city that is not connected to all luxes available to that civ resulting in a bigger relative increase of your score. It may be that in the act of taking the capital existing trade deals between that civ and others are cancelled. I've always assumed that the Palace jump was instantaneous and that trade deals aren't cancelled but perhaps they are. I've never payed close enough attention to say one way or the other.
