I was at war with a City State with a given Suzerain (whom I was not at war with), and the next turn, the war was over because someone had tied with them and there was no Suzerain any longer.

Not sure why it should matter whether there's a Suzerain or not or why changes should matter, but there you go.

BONUS BUG: I was also congratulated on my mighty navy once. I had not built a boat. I'm not even sure I had a coastal city...

I declared war on a city state and then the city state makes peace all on its own. All of a sudden I can't continue the war. Has now happened in two different games. Its like I don't officially exist...the computer is playing for me.

I too have had the "system" declare peace on my behalf after I declared war on a city state. It talks about me as though I am a third party. All of a sudden I am no longer at war.

This just happened to me. I declared on a city state.. I was farming it for experience for my slinger to try and get it to level three for the achievement. Rome passed by with a unescorted settler a few turns later, so I declared on Rome. I decided to keep at war with Rome and finish him off.
Much later.. still at war with Rome and the CS. I finish Rome off.. suddenly I'm at peace with the CS just about when I'm reaching level 3 with my slinger. I didn't want peace with the CS, I started the war's with the CS separately from Rome. Finishing off Rome should not force me into a peace with a CS.

Version 1.0.0.26

Attached file is 1 turn before the bug.

I'm (Japan) at war with Amsterdam, the only visible city
state; to the north. After going to next turn, I find all of
my troops kicked out of their territory, with a tool-tip called,
"Negotiated Peace," that says "Amsterdam has made peace
with Japan."

It also says it made peace with two other civs, but I have
no allies in this game, so that shouldn't be relevant.

HOW TO REPRODUCE: Notice that I have Amsterdam's
capitol surrounded.. Now click through the turn as quickly
as you wish, to get to the next turn. Then you will see
that the game imposed peace on Japan (me) without involving
the human player (again, me) in the decision.

WHAT SHOULD HAPPEN: I should have remained at war with
the city state. Surely, a city state with literally no military power
remaining, should not be able to unilaterally impose peace on
a comparatively super-powered aggressor.

Obviously, if I'm in control of Japan, then I'm the only entity that
should make strategic decisions for Japan. The game should
not make crucial decisions about my empire for me.

This city state is in a strategically important position, since it
hampers access for me to defend one of my outer cities. It
had to fall.

This bug literally broke this game for me. I have no motivation
to play through this game to the end now :(.

happened to me countless times just before i take the city the next turn they give up and declare peace...

Twice now I've declared war on a city state and started attacking. Then for unknown reasons my units get thrown out of the city state and I can't declare war again for 10 turns. I know I saw some folks talking about this for multiplayer but this was single player.

I went to war with a City-State and (twice so far) my war has abruptly ended without my consent. The second time, I noticed this message:

"Valletta has made peace with Nan Madol."

Nan Modal is the one I was at war with. Valletta is another city-state I am suzerain of.

So Valletta negotiated peace, which apparently forced me into peace as well. My units were moved out of the border, I couldn't declare war again for 10 turns, and there was a heavier warmonger penalty for trying again. And then they did it again.

I assume this is not the intended behavior...who is the suzerain after all, Valletta or me?

This appears to happen when the suzerainty status of your war target changes (e.g., another Civ loses suzerain status with the CS you are at war with). As soon as that happens, the CS makes automatic peace, with no input or consent from the attacking player.
